在通道两端旅客会先后刷卡两次，一次为珠海边检系统查验刷卡，一次为澳门边检系统查验刷卡，进出两地口岸只需排一次队，大大缩减通关时间。
珠海口岸B区珠澳旅检楼主要功能是服务珠澳往来旅客的通关，共有三层（不含办公夹层）：三层为珠澳旅客出境厅；二层为珠澳旅客入境厅；首层基本为架空层，纵跨出境客车检查区及出境货车货物检查区，并创新性地利用架空层在夹层设置出境随车人员验放厅。
人工查验同样迅速在人工合作查验方面，同一个服务岗亭可以坐四名边检民警，即珠澳各两名边检员警可以背靠背联合查验左右两条人工通道，亦即首次在中国口岸通关应用中实现“联合查验、一次放行”模式，旅客只需排一次队即可同时通过两地边检。旅客如何快速出入境？
根据现行规定，只有粤港两地车牌车辆、Vehicles with license plates in Hong Kong and Macao、港籍单牌车辆（拥有澳门配额)的车辆可以上桥,对于通过公共交通工具到达该口岸出入境的旅客，需要换乘穿梭巴士，以下是出入境旅客的快速换乘指南：出境如您乘坐出租车、公共交通工具或送客私家车，可直达珠海口岸出境旅检楼出境层（三层）外高架平台下车。
香港方向：去香港的旅客，可在珠港旅检楼出境层检查验关后，乘坐电扶梯从出境层直达一层的穿梭巴大厅，进行购票、候乘，并在大厅外上车。坐穿梭巴约半个小时即可到达香港口岸。澳门方向：去澳门口岸的旅客，不需要坐穿梭巴，珠海口岸与澳门口岸直接相连，在珠澳旅检楼出境层（三层），“背靠背联合检查”后即过关到澳门。
入境从香港来从香港方向入境的旅客，如果是乘坐公共巴士下桥后，则通过6个车道的匝道进入旅检楼二层进行查验，在完成查验手续后，通过三种方式（公共交通、private car、接客车）到内地。
如果是乘坐有粤港两地牌的车辆，下桥后抵达一层客车检验区后，随车旅客在查验通道前下车，去往3.5米层随车验放厅查验通关，两地牌客车司机载空车前行100米左右直接通关到达交通连廊西侧等候乘客，检验通过的旅客在交通连廊西侧与车辆汇合，车辆直接从地面层道路驶入高架桥并进入珠海连接线。
从澳门来从澳门入境的旅客，需在珠澳旅检楼入境层进行过关查验，完成入境查验后走出大厅，根据标牌指引步行约5分钟。下到珠海一侧的交通中心，可选择专线巴士、长途巴士、公交车、出租车等多种交通工具，直达珠海和广东省内主要城市。
车辆出入境指南在港珠澳大桥珠海公路口岸，有珠澳两地牌的小车和大巴车，可以从珠海公路口岸入境，但是澳门的货车不能从口岸入境。珠海方向出境港澳的客车，从珠澳旅检楼地面层车辆检验区出境时，乘客必须先下车到“随车人员检验厅”检验，出境车辆前行100米到指定区域等候乘客，待乘客查验后再与乘客一起出发。
入境的车辆中，港澳方向的两地牌客车从口岸交通连廊客车检验区入境时，乘客必须先下车到“随车人员检验厅”检验，入境车辆前行100米到指定区域等候乘客，待乘客查验后再与乘客一起出发。香港方向入境的货车通过检验后，通过岛上高架桥直接进入珠海连接线。
口岸预留地铁换乘空间珠海口岸在旅检楼前预留充足的蓄客广场和公交车专线接驳车、长途巴士、Tour bus、taxi、社会车辆、轨道等多种交通工具流线，及时有效疏导人流。also，在旅检楼前地下设置空间预留，地铁站厅与旅检楼同步建成，为以后地铁接入创造可能。关外侧交通工具主要为珠港穿梭巴士、直通关客车。
澳门口岸管理区设八千停车位港珠澳大桥澳门口岸管理区设有东、West two parking lots，分别面向访澳旅客和澳门居民。港珠澳大桥澳门口岸管理区介绍图东停车场面向访澳游客，提供3,000个轻型汽车泊车位，让经大桥来澳的车辆停泊。
市民及访澳旅客到达口岸管理区办理入境手续后，可于西区地面层（上客区）选乘不同的交通工具进入澳门市区，上客区内除可搭乘公共巴士、的士、轻型汽车及摩托车外，还设有旅行社、hotel、娱乐场、跨境旅游等客车上客区。
西停车场面向澳门居民，提供5,143个轻型汽车泊车位及摩托车泊车位，市民停泊车辆后，可经边检大楼出境。
西区一楼设有公共巴士站、重型客车落客区、轻型汽车及摩托车落客区、及跨境旅游巴士落客区，离澳市民/旅客于此处下车后进入边检大楼办理离境手续，再于东区地面的上落客区转乘至香港，或于边检大楼内步行前往珠海口岸。
